Assistant manager Ashley Millar has also stepped down from his role at the club.
In a statement issued to the Echo, Tilson said: "After reaching the play-off final last season and finishing seventh this season I’m absolutely gutted to have had to make the decision to leave the club.
"Due to financial circumstances the budget I was offered for next season was significantly lower than last season which meant I would not have been able to keep my team together which we have worked so hard to build over the last couple of seasons.
"I would just like to say a big thank you to all the supporters for getting behind the team and a big thank you to the players, Ash, Chris and the staff who made my journey at Heybridge so enjoyable.
"I wish the club all the best for the future."
